Mustard algae vs. green algae: spot the difference, treat correctly

Green algae turns pool water green or teal and clouds the water across the entire pool. Mustard algae is a yellow-brown slime that settles in shaded spots on walls and floors, brushes off easily, and keeps reappearing no matter how much you shock. They look different, behave differently, and require different treatments — confusing them is the most common reason mustard algae keeps coming back after treatment.

The signature tell for mustard algae: you brush it off, the pool clears up, and within a day or two it's back in the same spots. If this sounds familiar and your chlorine has been fine, you have mustard algae.

Mustard algae and swimsuit reintroduction

Mustard algae spores survive on fabric. If you shock the pool, clear the water, and then swim in the same swimsuit that was in the pool before treatment, you've just reintroduced the algae. This is the most common reason mustard algae "always comes back" despite successful shock treatments.

Why standard shocking often fails on mustard algae

Green algae is relatively easy to kill with chlorine. Mustard algae (Chrysophyta) is a different organism with natural chlorine resistance. It can survive at FC levels that kill green algae, which is why shock treatments that work fine on green pools leave mustard algae reduced but not eliminated.

The chlorine resistance has two practical consequences:

  • You need a higher shock level — typically 1.5–2× the normal shock target, or a direct algaecide in addition to shock
  • Any surviving cells will regrow within days if FC drops back to normal maintenance levels

The second consequence — reintroduction via swimsuits and equipment — is often the bigger problem. Even if the chemical treatment works perfectly, a single swim in a contaminated suit undoes the treatment.

Treating green algae

Green algae is the common bloom. The full treatment process is covered in how to kill pool algae, but the core is:

  1. Test FC, CYA, and pH
  2. Adjust pH to 7.4–7.6 if needed
  3. Raise FC to shock level (CYA × 40%) with liquid chlorine
  4. Brush all surfaces and run the pump 24/7
  5. Test every 4–6 hours; redose whenever FC drops
  6. Continue until CC ≤ 0.5 ppm, water is clear, and the overnight chlorine loss test passes

Typical timeline for green algae: 3–7 days of sustained treatment. The water will often turn cloudy white before it clears — dead algae cells being filtered out. This is normal and a sign the treatment is working.

Treating mustard algae: the full process

Treating mustard algae is the same as green algae plus three critical extra steps. Do all of these on the same day.

  1. Brush all surfaces aggressively. Knock as much mustard algae off walls, floor, and steps as possible before adding chlorine. Brush toward the main drain and run the pump to vacuum up dislodged material.
  2. Raise FC to shock level. Use the same CYA × 40% target as for green algae. Add liquid chlorine at dusk.
  3. Add a polyquat or quaternary ammonium algaecide. Follow the product label for dosing. Add after raising FC to shock level, not before — some algaecides foam heavily if added before chlorine levels are up, and they work best as a finishing treatment alongside sustained high FC.
  4. Clean the filter. Backwash sand or DE filters; rinse cartridge filters thoroughly. Mustard algae cells lodge in filter media and reenter the pool if not removed.
  5. Decontaminate all swimsuits. Wash every suit that entered the pool on a hot-water cycle and dry on high heat. This step is mandatory — it's the one most often skipped and the reason mustard algae returns.
  6. Decontaminate all pool equipment. Soak pool toys, floats, goggles, kick boards, and vacuum hoses in a dilute bleach solution (1–2 tbsp liquid chlorine per gallon of water) for 10–15 minutes. Rinse and dry.
  7. Run the pump 24/7 and retest every 4–6 hours. Hold FC at shock level until CC ≤ 0.5 ppm, water is clear, and the OCLT passes.

The algaecide timing rule

Do not add algaecide before shocking. Chlorine oxidizes algaecide quickly and wastes the product. Add the algaecide after FC is at shock level and the pump has been running for at least an hour. The chlorine kills the bulk of the algae; the algaecide targets the resistant cells that survive.

After treatment: why mustard algae comes back

If mustard algae reappears within days or weeks of a successful treatment, one of these is the cause:

  • Swimsuits weren't washed — the most common cause. Spores reenter on the first swim.
  • Pool equipment wasn't cleaned — vacuum heads, hoses, and brushes can harbor spores for months.
  • FC dropped back to a level where mustard algae can re-establish — maintain FC at or above the minimum for your CYA (CYA × 7.5% for non-salt pools).
  • Treatment was stopped before the OCLT passed — surviving cells regrew once FC dropped to maintenance level.
  • Filter wasn't cleaned — cells lodged in media were released back into the pool.

Preventing mustard algae

Mustard algae prevention is mostly about not letting FC drop and being consistent about equipment hygiene:

  • Maintain FC above the CYA-based minimum — mustard algae establishes itself during the brief windows when FC dips below the threshold
  • Brush pool surfaces weekly, including shaded areas where mustard algae prefers to settle
  • If you visit another pool that has mustard algae, wash your suit before your next swim in your own pool
  • At the end of the season, decontaminate all pool equipment and toys before storing; run the filter dry before covering it
